Is there any reason they could not use the plutonium pits from scrapped nuclear devices or are they too underrefined or too highly enriched to serve as a spacecraft powersource.

I understand there are thousands in storage in New Mexico.

Weapons-grade nuclear material is a high percentage of Pu-239, RTGs typically use the non-fissile Pu-238.
